- The Anime omits Kaori comparing Aleister's behaviour to that of Pope Ishtar.
- The Anime omits Hajime and Kaori encountering various ghost-like monsters in the ship before reaching the physical traps.
- In the Light Novel, the trap is in the ship's hold. In the Anime, it is in the hallway.
- The Anime omits Kaori using barrier magic to protect herself from the traps before she is blown away by the sudden burst of wind in the ship.
- In the Light Novel, after Kaori is separated from Hajime, an illusionary knight attacks him before he destroys it, followed by the sudden appearance of the squads of illusionary knights. In the Anime, the squad of illusionary knights appear right after Kaori is separated from Hajime.
- The Anime omits what happens to Kaori before reuniting with Hajime while being possessed.
- The Anime omits Hajime's fight with the great sword-wielding illusionary knight after he eliminates the illusionary knight squad.

- In the Light Novel, when Tio asks Hajime if anything lewd occurred between him and Kaori while they were alone, he slaps her to shut her up. In the Anime, he kicks her from behind.
- The Anime omits Kaori and Shea briefly talking about working together to make Hajime fall in love with them after Kaori reveals that she kissed Hajime.
- The Anime omits Kaori telling Yue that she still considers Yue to be her friend after reaffirming her challenge about wanting to make Hajime hers alone.
- The Light Novel details Yue, Shea and Tio's experience when they were separated from Hajime and Kaori.
- The Anime omits Shea mentioning her her father after exclaiming how she and the others can now explore the labyrinth located in the Sea of Trees.
- In the Light Novel, as Meiru's room begins to flood with water after Hajime takes the coin from the alter, he gives everyone an oxygen mask before they are ejected together by the current. In the Anime, Yue uses spatial magic to teleport everyone away.
- In the Light Novel, Hajime manages to bring out his submarine before the Devourer appears. After it starts attacking them, he attempts to escape it briefly by launching a salvo of torpedoes at the monster while controlling the sub remotely, but it quickly manages to regenerate from the attack and traps Hajime's party inside its stomach. They manage to escape after Hajime unleashes more torpedos inside its stomach while they are surrounded by Yue's barrier magic. As the devour resumes its attack, Hajime manages to craft a metal dome to act as a barrier before Yue's barrier would be corroded from the monster. Yue's then us her spacial magic to teleport everyone to the surfaces. In the Anime, Yue's uses her spacial magic immediately after
- In the Light Novel, Yue teleports everyone to the sky to get as far away from the Devourer, to which Tio transforms into her dragon form and rescues everyone, but the Devourer unleashes a massive tidal wave that sends them back into the ocean. - The Anime omits Shea and Tio asking Hajime to kiss them due to the belief that they might be killed after the Devourer traps everyone back in the ocean.
- In the Light Novel, Hajime communicates with his party and Lehman via "Telepathy." In the Anime, he specks to them normally.
- In the Light Novel, Kaori is scared of Lehman when she sees him for the first time. In the Anime, she appears to be merely as stunned as the others from his sudden appearance.
- The Anime omits the Devourer attempting to intercept Hajime's torpedos with its tentacles, but Hajime is able to control them remotely and manages to evade the incoming attack before they hit their target.
- In the Light Novel, Hajime's torpedos are used as a waypoint to magically teleport his liquified Flamrock inside the Devourer. In the Anime, the torpedoes have the liquified Flamrock inside of them before injecting it into the Devourer.
- The Anime omits the Devourer attempting to eject the Flamrock from its body, but is stopped due to Hajime's companions casting various magic spells around it to prevent this.
- In the Light Novel, Shizuku and the other students are unable to locate Meld in their search for Aiko. In the Anime, they encounter him as they discuss the results of their search.
